Primer dimers will only be detected in the amplification plot when an intercalating agent is used to detect amplification. However, even when a probe is used for detection (eliminating all mispriming events from the amplification plot) primer dimer formation causes a number of problems. Since their formation is not reproducible from well to well, quantification is less accurate and duplicate reactions on the same plate often donot pair well.
